auto-negotiate enable

We have a customer connected to Gi-1/0/1 on a TA1424 running J08.01/C01.16.  They have been trying to cut their service off a Cisco  device to a Silver Peak but they lose link when they attempt.  Customer asked me about a separate auto-negotiate setting than the speed/duplex.  I see a command for auto-negotiate enable, but I've tried to see it in the show run verbose or the show run interface when I issue "no auto-negotiate enable" on a different gi interface.  I see no difference.  The customer wants to be sure auto-negotiate is disabled when they attempt the second cut.  Currently we are set for speed 1000 FD.  Will issuing the no auto-negotiate command on the working circuit disable any auto-negotiate?   I see no option for auto within the speed setting options.
